I've processed your data under BV versions 3.0.1, 3.1, and 3.1.3. on my 64 bit Fedora core 8 and everything was fine.

I've checked every resulting *.dim and they were all identical to the initial.
No bug on my side...

The thresholding solves this issue, but it is strange to obtain negative values by smoothing a non negative mask...

Hi,
I had the same problem, and tried the Denis' solution but Brainvisa needed not a .def but a .trl for translation file.
I so found one in <SHFJ_pack>/share/shfj/nomenclature/translation/translation_epidaure.trl
and the "intensity" numbers in volumes are now consistent.

I think there is a mistake in the example of .mesh given in the help 'pdf' i found on http://brainvisa.info I think the normals associated with a mesh which polygone Dimension is 2 must be a vector which size must be 3 * number of vertices and not just one 0 like in the example. so can you explain to me how do you obtain this? (is this the sulci projection?)
