Re: Morphometry Statistics

Hi,

>1. What do max/min/mean geodesic depths exactly mean and how do they relate to the real thickness of the sulcus?

how is _mean_ geodesic depth calculated?

question

Hi, using version 4.0.1 some quick questions: the generation of White and Hemi meshes and the generation of folds (*.arg files) do NOT IN ANY WAY depend on the L/Rgrey_white files (volumetric segmentations of grey and white), right? White/Hemi meshes and folds DO depend on the L/Rcortex image (which...

Re: Looking for the volume of the whole brain

Hi, i realize that this is a BrainVisa forum but there are many easy-to-use programs out there for estimating intracranial volume (if that's what you're after) from T1 (possibly in combination with T2) images, e.g.: http://www.fmrib.ox.ac.uk/fsl/bet2/index.html note that BET will generate a binary i...

Re: Looking for the volume of the whole brain

Hi Denis,

i guess the difference between the morphologically-closed mesh and normal mesh would give you an estimation of "whole brain sulcal-CSF volume". would it also be possible to estimate the CSF volume of a single sulcus?

Re: "Compute Brain Mask" check

Hi, thanks! a further question: my goal is to create high quality .arg files for later use in automatic recognition. sometimes the .arg file looks bad, e.g. i see 'knots' in the sulci skeleton when i visualize them through the mesh. my question: what are _essential_ things i can modify to improve th...

Hi, using BV 3.2, "T1 MRI" -> "Components" -> "Compute Brain Mask" with default input parameters. my input images are skull stripped, bias corrected, talairach-ed, resolution (1x1x1) T1's. _attached_ are two snapshots of the "Compute Brain Mask" output. my que...

siGraph2Label

Hi All, using BV version 3.2 i followed the standard 2007 pipeline and the automatic sulcus recognition process, it gave me an automatically labelled graph: L19193_default_session_auto.arg and a dir: L19193_default_session_auto.data/ which contains *.bck files. i would like to use siGraph2Label to c...

Re: sulcal measures

Hi,

i just made a script batching the siRelax command multiple times (3) for each brain. the .arg file that has the lowest energy (in the .nrj file) is the one i want.

sulcal measures

Hi, using Brainvisa 3.1, the automatic recognition process generates .arg files containing lots of information such as surface_area (refsurface_area) and mean_depth (refmean_depth). if for a given sulcus the resulting segmentation looks reasonable (meaning that when visualizing the sulcus on the mes...
