Re: Skull Segmentation in Brainvisa
Sorry, I am not aware of a simple way to deal with that issue. You could dig further in the MEG toolbox developed in La Salpetriere, they may have a script dedicated to the MEG forward problem, I do not know if it is public.

Sorry, I did not get where you put your data, you are in Neurospin?

Re: "Compute Brain Mask" check
Looks perfectly OK. Be sure that the histogram analysis is OK before triggering further processing. You can mimic the analysis file if it is easier for you. The only thing required is average and standard deviation of grey and white matter. Mimic any existing file you find, the rest of the stuff ins...

The hippocampus toolbox developed by M. Chupin is not
released yet. Get in touch with her or Olivier Colliot if you want more information.

Re: Combining SPAM-based and older automatic recognition process
Well, we plan to mix both for real one day or another.
They do not exploit the same things.
Playing with the initialization is an interesting trick, but
you should lower a lot the initial temperature of the simulated
annealing for the old method.

Re: segmented and labelled sulci
Well, any fold can be detected if it looks like a fold, namely deep enough, not a dimple.
But I do not think the sulcus you talk about are listed in the current nomenclature.
Hence they get names like STS or STI I am afraid or unknown

Re: Multiple scanner analysis
Unfortunately, we were quite lazy regarding the organization of multicentric validation of sulcal morphometry, we are in the process of doing this stuff but it will take some time. I am afraid you have to test for scanner effect during your analysis to see if you get some bias. My feeling is that th...

Re: Mesh commands
To be honest, substracting the skeleton is OK as long as it is only for visualization purpose. I have no opinion about the consequence for thickness study, our mesh were not design for that... for instance, I never found the time to apply some of my topological tricks to guaranty sphericity of the p...

Re: Mesh commands
Yes you are right, This stuff was only done to do nice pictures and there is no security when the data are not perfect like with small kids. If you use AimsMeshSmooth maybe you can get something nicer from the result of AimsMeshWhite. Now I have a tick I use for problematic data that should replace ...

Re: white mesh and recognition of sulci
You are right to be frighten, this problem with the Sylvian valley could screw up the parcellation at least if you use Clouchoux's method. The sulcus recognition could behave better. Maybe what happen to you is a problem with a piece of meninge left in the brain mask, you can erase it with brainVISA...

Re: Mesh commands
AimsMeshWhite is dedicated to the grey/white interface in order to yield a spherical topology.
Using it for something else could lead to unexpected results.
AimsMeshBrain yields nice brain mesh only if coupled with VipOpenFold
Which age range are you dealing with?

Yes FCM is cingulate
paracingulate could be SFint,
the best for you is to watch the snapshots with the nomenclature in brainvisa web site

Re: VipBiasCorrection
I did not do any systematic study like this, and there are so many options to this command, I am afraid I do not have any systematic idea of what is the best. Like for a lot of other commands I did, one day they become alive... The only thing I did carefully is for T1 weighted images. Unfortunately,...

Peter,
like often, you raised my curiosity, not only because of this MT sequence,
but also managing to do something with our stuff with this data, while it
is not the standard input. You did at least some kind of magic?
