Is the .trm matrix organized like that ?

R31 R32 R33
whereas a .mat matrix is organized like that ?
R11 R12 R13 Tx
R21 R22 R23 Ty
R31 R32 R33 Tz
So if I want multiply a .mat matrix by a .trm matrix "by hand" under matlab, I should write the .trm matrix like the .mat matrix organization ?

Yes, right.
But just be careful to multiply matrixes through "compatible" referentials, especially if you try to mix MNI/SPM-Talairach and Aims/Anatomist/Brainvisa coordinates.
