Hi,

How can I make a 3D reconstruction of basal ganglia from a 3D T1 MRI with brainvisa ?

Hi,

Yes, you can dot it with software Anatomist. In fact, there is a ROI toolbox and you can draw ROI (example : basal ganglia). Anatomist manage several type of object : ROI are graph objects.
When you draw with toolbox, data are organized by region (=ROI) and session. One session contains one or several regions.

To use this toolbox :

- open T1mri

- click on pencil (on left of window)

- create one session then region(s), note if you want use a free label, then choose : framework -> user defined

- you can draw on T1 image (you can look in 3D if you open others windows with ROI toolbox and if you choose Paint -> Modes ->LinkedCursor)

- You can save your session :
Session -> save as

Excuse-me I made a mistaske with my keybord ....

- You can save your session :
+ Session -> save as
+ Give a name and DON'T FORGOT .arg extension (otherwise you can't read the graph)

- You can convert this graph into mesh graph with command line AimsGraphMesh


To visualize graph into 3D window :
- open your graph

- put it into 3D window

- Right click and choose View/Select object, a browser is displayed

- And choose graph node you want display by one click !

I guess that answer is - you can't.
I understand that there was an attempt to localize/name individual deep gray matter structures, but it is not functioning yet.
