pb with freesurfer / brainvisa pipeline

Post by SylvainT »

Hi,

I've ran the 'Freesurfer / Brainvisa full pipeline', but I have a problem with the resulting meshes... I'm just trying to visualize the results in anatomist, by overlapping a white mesh (any of lh.white.gii, lh.r.white.gii, lh.r.aims.white.gii) on the T1 (001.nii or T1.nii), but it just does not overlap correctly... Freesurfer's results are totally ok! (overlap of lh.white and T1.mgz is perfect in freeview)

I've read http://brainvisa.info/forum/viewtopic.php?f=6&t=1622 , but I don't think it's the same problem (since I havn't run morphologist). I've also tried to convert the gifti meshes to .mesh, without any effect...

Any clue?

Thanks in advance for your help,

Sylvain

Hi Sylvain,
You should use the ".r.aims" files. Normally they have transformations to the initial image setup. (but I am not completely sure all was OK in the 4.3 release, or if we have done some fixes since...)
