I am not pretty confident in the directionality of the orientations of my minf file. I mean I am not sure I have done it from left to right or from right to left on the x axis (and the same for y and z). I partly solved the problem.
The pipeline is working perfectly under my linux system and put this error message with my windows one... How is it possible ?

flipping axis (x vs y vs z) on T1 images

I have just imported DICOM images and axis x, y and z are flipped between them when I look at them in Anatomist i.e. x is used for y, y for z and z for x (when I want to look at horizontal slices, I have got sagittal ones). Is there any command to flip axis ?

resample ROI graph ?

if you have a destination image, you can use the "Resample ROI grah" brick in "registration" of brainvisa I think ?
but as denis said, you need a template or destination image
