Re: Problems with Tracking Fiber

Hi, Thanks for adding the error message, but we need of the brainvisa.log file to understand why the process has failed. To save this file, please take a look at: http://brainvisa.info/doc/axon-4.1/bv_training/en/html/ch02.html#N100CC If the last time you used BrainVISA, the error has happened, if n...

Re: Measuring bundle volume

Hi, About the 'point_count' field coming from AimsRoiFeatures: in our example, it is the number of voxels in the volume. Your image is a binary mask of your bundles, so it corresponds to number of voxels for all bundles. If many bundles cross the same voxel, you already have one voxel. Now if you wa...

Re: How to define the correspond name of "anat_landmark_atla

Hi,

In this file, each line corresponds to a specific sulcus with a "brainvisa_acronym". The sulci name are defined by a nomenclature which is used only in BrainVISA.
Have you used BrainVISA and the Mophologist Pipeline ? Have you used the "Sulci Recognition" process ?

Re: Compatibility between different versions/platforms

Hi,

Yes, you can visualized sulci graph which are labelled by 4.0 version with the new package.
The nomenclature file (sulcal_root_colours.hie) is the same.

Re: Measuring bundle volume

Hi, Yes you can read the points_count field in the help of comistBundleAnalysis command but in fact the documentation is obsolete. Additionally, I guess that this value wasn't exactly what you want. The informations were data about the sampling of bundles not for voxels. So if you want to know the n...

Re: error message

Hi,

Have you ever used this process before with this version of BrainVISA or it is the first time that you want to launch it ?

Have you the same thing with another process, for example the Morphologist Pipeline ?

Re: BrainVisa Talairach

Hi, The .trm file seems correct (the command line too). Is it created by the anatomical pipeline in BrainVISA ? The first line of the .trm file is just coordinates for a translation. I'm wondering if the problem will be rather with the visualization in Anatomist. It would be a problem with referenti...

Re: Mesh creation problem

Hello,

In fact it's a very strange result. I never saw something like that.
Have you only this problem with this T1 ?
Have you tried with other data ?
Could you post the log file ( http://brainvisa.info/doc/axon-4.1/bv_t ... tml#N100BC ) ?

Hi, I think Anatomist doesn't work like spm or mricro because OpenGL is used by Anatomist to improve the graphic performances. So it's important to known which is your graphic card. Could you send me a snpashot of "the axis" and the volume that you want to visualize ? Otherwise it is diffi...

Hi, No in english is good but I need more details about your problem. I have an idea, when you say " i have only the axes", I suppose you see only the linker cursor in a window of Anatomist. I supppose that your volume is not in the correct type of window. In fact in order to view a 3D vol...

Hi Narly, Before I answer to questions, just to be certain I understand well: you draw ROI on T1 then resample ROI in T2 space. Question a: If you just want to compare value, then only 'Diffusion Bundles Analysis' is necessary. 'Diffusion Bundles Transformation' is necessary to preprocess your bundl...

Hi, It seems that the histogram analysis fails on this data set. This step is very important and then very sensitive according to the grey/white contrast. I suppose that you already used the pipeline on other data and you obtained some results. Are the grey/white contrast similar ? I don't think the...
