Re: Visualisation with matplotlib

Hello, Could you be more specific ? What exactly didn't work ? Maybe you could show a part of the code you wrote for your toolbox... It could be useful to have a look at existing BrainVISA processes that redefine the graphical interface. For example: - Data Management -> Database Browser : the funct...

Re: Problem with histo analysis

I tried to process the image you send me and didn't have any problem to see the histogram with Linux and Windows version. So the error doesn't seem to be linked to the image. Maybe it is an incompatibility of the windows package with Windows 7 ? I haven't any machine with this system so I cannot tes...

Re: Problem with histo analysis

Ok, the log file was correct this time. But indeed, it doesn't give much more information... I don't understand why it doesn't work, especially when all the pipeline runs without errors. I tried the process on a windows computer, there wasn't any error. Maybe you can send me by private message the t...

Re: Problem with histo analysis

This viewer should work also on windows. But we didn't try on Windows 7 because we haven't any computer with this system. The log file is not readable. Maybe you save it before quitting Brainvisa ? You have to run Brainvisa, run the process that makes an error, then quit Brainvisa and after that, yo...

Hello, Could you be more specific ? Which process did you use ? Is there more information in the log (Brainvisa menu -> show log) ? You can attach this log file to a post, so we could have a look. See Brainvisa manual to know how to save this log file : http://brainvisa.info/doc/brainvisa-4.0/bv_man...

Hi,

In Brainvisa preferences, you also have an option gui_style that enables to choose another style for the graphical user interface. Maybe another one will be more convenient.

Re: Rigid Registration

Hello Aurely, You can use ROI drawn on the T1 image as the starting points of the tracking. But in that case, you have to fill in the parameter starting_points_transformation parameter in fiber tracking process with the transformation between the T1 image and the diffusion image. To compute that tra...

Re: coregistration SPM BrainVisa/Anatomist

Hi, Maybe you should load the referentials & transformations information that SPM may has added to the files with the right-click menu Referentials -> Apply builtin referential (SPM/NIFTI) This feature is explained here in Anatomist tutorial : http://brainvisa.info/doc/anatomist-4.0/ana_training...

BrainVISA/Anatomist 4.0

A new version of BrainVISA package is available on the website ! This is the first version of BrainVISA using Qt4 API. Be careful, Qt4 API is quite different from Qt3. If some of your own processes use Qt, you'll may have to port them to Qt4 (See Porting to Qt 4 on Qt documentation pages). This vers...

Hello,

Indeed, the parameter is mandatory, it was a mistake that it was shown as optional. It will be corrected in the next version.

Re: morpho stats and fiber tracking

Hello, Which method did you use to compute the fiber tracking ? There are currently 2 methods : DTI and QBall. If the results are not good with the DTI method you could try the QBall method, the model is more complex (the fibers crossing are better taken into account) and the results could be better...

Hi,

I'm afraid this is not the right forum for this type of question. You are in a forum about BrainVISA software. This is not a forum dedicated to linux.

Re: Error in "Pipeline T1 2007"

Hi, You should look at the results of the different steps to try and see where the problem is. Does the bias correction look correct ? And the brain mask ? In the bias correction step, you can try to change some parameters like the field_rigidity. You can find information about this step in the docu...
