I'm wondering whether it's possible to tell brainvisa not to create and store the .brainvisa directory in $HOME, but somewhere else...

No it is not possible, the HOME environment variable is used to create the .brainvisa directory. But you could change the HOME variable to another directory before running Brainvisa.
