Dear expert I would like to do an image like above... I already have the 3d mesh of the brain and the T1 MRI but can I slice it like on the picture ?

I did this image 10 years ago, but I think you still have to create the hat by hand.
Use AimsSubVolume to extract the top of the mask, then mesh it...
I think you can do the bottom part with Anatomist interface.

Hi,
The cut brain mesh can now easily be done in anatomist:
- load the brain meshe(s) and the MRI in anatomist
- fusion them using the "cut mesh" method
- put the cut mesh in a 3D view. You can move the cut plane orientation using the "cut control" (cut cylinder icon).
- you have to make a second cut mesh object on the same mesh and same MRI to have both the top and bottom part.
Here is an example on a hemisphere mesh For the nuclei part, you will have to segment them (you can draw them manually using the ROI drawing tools), then mesh them (using AimsMesh or AimsMeshBrain if they have been segmented as a binary image, or AimsGraphMesh for a ROI graph). Here they have been fusioned with a functional image.
