Dear BrainVISA experts!
I used fsl to register two images. Afterwards I imported both images in .nii format in BrainVISA and run the Morphologist 2013 pipeline. When finally comparing the results I have very nice segmentations of the brains (even though there were subdural electrodes in place ). But the two images are not registered.
Is it possible that BrainVISA does not consider the MRI transformation from FSL when importing the images into the BrainVISA database? If yes, how can I make sure that the images remain registered after importing them into BrainVISA?

This problem is solved. It seems like the MRIs did not have the same resolution. Therefore they were misaligned.

OK fine if you could manage this problem.
Morphologist processes images in their native space, which dosen't change from the beginning to the end of the pipeline. So rgistrations applied on the initial MRI should also work for any output result.
