i draw a region of interest with anatomist, using a normalized T1 as model.
I save it as a mask (image.ima). T1 and ROI match well in the Anatomist 3D windows, but no more in SPM5 (using checkreg). is there any bug in image information (origin, size, etc...)

Which version of brainvisa are you using ? Stable 3.0 ?
Could it be the classical orientation (radio/neuro) problem ? Actually I don't even know how SPM5 reads its Analyze images. (I guess you are using the Analyze format ?)
How does it behave in SPM2 and SPM99 ?
Don't forget Aims (and so, Anatomist) is still setup for SPM99 compatibility by default (for historical reasons: we have to change this, but we fear to tell people their normalized images will now be read the other way...), so with no other information (in the .minf file) and unless you change your aims settings, normalized images are considered to be in neuro convention in Anatomist.
Hope Nifti will finally put an end to this orientation uncertainty...
